I actually believe you should do cardio (especially running) BEFORE weights. After weights you are tight. Running when you are tight can lead to a degraded stride or change in form/gait. Both of these can lead to possible injury. If you do run after the weights, ensure you are hydrated and stretched before running.

Agree with the above. See an orthopedic, discuss the problem and see if physical therapy is an option. If you have weak thighs you want someone who understand HOW they are weak and WHY. A PT can show you how to ensure the proper muscles are as string as they need to be. They'll also ensure you don't do something that inhibits the good things about the form you currently have.

There are two ways to stretch. Static stretching involves holding various stretches for 30 seconds and is probably what you may have done as a kid or commonly do. Examples can be found here: coolrunning.com/engine/2/2_1/126.shtml If you want something different, what I prefer (but again these things are personal preference, though this has shown to improve flexibility and strengthening) is active isolated stretching. Did you ask your doctor about compartmental syndrome? This sounds like a possible weak case of compartmental syndrome.
