Where exactly does the pain reside? Is it a dull pain, a sharp pain? Have you run before or is this the first time you have ever run? You do want to build up slowly, but running 3 miles two times in 3 days should not be too much, especially if you have run in the past.

@Tonny - Static CAN be ok if you do it correctly. There's nothing wrong with static stretching provided you do it correctly, though active isolated stretching is considered optimal, though I'm not there are enough scientific studies to prove that.

Where is the pain located and what kind of pain is it (dull/sharp)? This could be tendonitis but could be something more.

I actually believe you should do cardio (especially running) BEFORE weights. After weights you are tight. Running when you are tight can lead to a degraded stride or change in form/gait. Both of these can lead to possible injury. If you do run after the weights, ensure you are hydrated and stretched before running.
