@Handprint Why I thought the last paragraph of your question was off-topic is because you haven't actually told us what your injury is, only symptoms, and we are very rarely able to diagnose an injury. Had you asked something about a specific, diagnosed injury, like "I've pulled my hamstring while doing squats. How should I return to activity?", that would be better (meta.fitness.stackexchange.com/questions/17/…).

@TCSGrad You shouldn't base your calorie intake based on what you believe is maintenance. You should base it on what is needed in order to make consistent, predictable progress on your lifts. If you're reliably adding 5lbs to your squat every time you go to the gym, there's no need to eat more. If you start plateauing, the first thing I would try is increasing your calorie intake.

I agree about the irrelevance of long-term relative strength goals. As a novice, it only matters that are able to lift more each workout.

About point 2, the initial workout of Starting Strength is not the empty bar. The initial workout has you find the weight at which the bar speed starts to slow down, and then gets you to use that weight for 3 sets of 5.

Sorry if it seems I'm just answering questions with questions, but I believe stronglifts is a fairly well-balanced program, and deviations from it should be justified.

How are bench and overhead insufficient for triceps? How are pull-ups/chin-ups/rows insufficient for biceps? Have you started to plateau on your main lifts? Your abs will get stronger in proportion your need for their stability as you progress on your main lifts.
